habe ein schickes Gentoo System. Darauf läuft Apache 2 mit ner PHP5 Version.
Welche Apache-Version genau? Welche PHP-Version genau?

Klingt, als würde PHP nun per CGI laufen; dort werden keine in einer lokalen Konfigurationsdatei getätigten PHP-Flags angenommen.
Hilfe verspricht hier ini_set.
(Und warum willst du eigentlich einen Schritt zurück machen und register_globals wieder aktivieren?)
